Bethany Lutheran School in Naperville is GREAT!
My kids go to St. Irene School in Warrenville and they have an excellent all day kindergarten program. We have several families from Naperville, so the commute is not long. There is an excellent website at st-ireneschool.org. We also have several families that are not Catholic if that is a concern. It is small with an excellent staff and wonderful pre/post school daycare on-site. My daugther will be in the kindergarten class next year and I have two boys at the school currently and we love it. Email me if you have any specific questions. Good luck.
My daughter has attended All About Children (at Iroquois and Ogden) since she was 4 months old, and now she attends their wonderful all-day kindergarten. The class is small, and the teacher is amazing. She has taught there for years. Though the curriculum runs until 2:30, kids are welcome to stay for play and activities until the center closes at 6:00. I recommend it 100%!
Saints Peter and Paul and All Saints Catholic Academy both have an all day kindergarten. SSPP is a popular school and can be hard to get into it -- preference is given to parishioners and registration began in October. If you are interested I suggest calling the school office ASAP. Creme de la Creme daycare on Diehl Road in Warrenville has all day K during the daycare day. Good luck!
Look into The Compass School on Naper and Hobson, ###-###-####), we've been with them for 3 years and they have a great private Kindergarten with wonderful teachers and staff. It's full day with before and after care included, school is open 6:30am - 6:30pm and class is from 8:00am to 2:30pm. They follow the Naperville schools so your son would be right on track for Naperville's first grade. Please email me if you have other questions.

St. Peter and Paul has full day kindergarten and I think the other Catholic school does as well. I think a few daycare centers have it as well like bright horizons and kindercare.
